I've found a solution that worked. In my case I am adding the app version to my settings bundle. In the run script add the ${BUILT_PRODUCTS_DIR}/${INFOPLIST_PATH} to input files and ${BUILT_PRODUCTS_DIR}/${WRAPPER_NAME}/Settings.bundle/Root.plist to output files.
